Mind u the JK is heavy compared to the TJ. I did many modifications to my JK, and as Viking said, it does leave a big hole in your pocket. But man, my JK now performs same if not better than a TJ.
Now, suppose you opt for the TJ, u will use it for a limited period and when selling it, it will also leave a hole in your pocket

the above information is based on my own experience and feedback from other members
in summery:
TJ: the choice if you have another car for daily use
JK: the choice if you want to use the car for daily driving as well
as for the warranty, you can also find a TJ with the extended warranty package. any 05/06 TJ sold from western motors or trading enterprises has a warranty package from Chrysler in association with gulf warranties as long as the car has never missed a service in the dealer.

i have driven both in the desert the tj and the jk and in my personal opinion (No offence guys)
i own a 2005 tj and with little mods.
No jk (unless with a V8) can catch u on the stock engine..
to drive the jk in the desert u have to stay on low gear only... you cant drive on high.
jk's breaks aloot
jk's have alot of manufacturer defects alot stil unknown but the 1ns i know of are
1-bad A/C..it wil only cool while driving
2-4x4 cable
3-clutch wears out really fast
4-the fan makes a tik tik tik noise after along distance drive...
you aalso need to spend big buks for the jk to barley keep up with a stock tj with 31 tires... u owned a tj and u know how much fun it is to drive so if u can live with it on-road definatly go for a 2005-2006 tj
